Did you by chance just convert from manual to power brakes? If so, you also need to move the rod fork to the other hole in the pedal.

Some pushrods are just too long. I am not sure if there are some incorrect rear pistons, or incorrect replacement pushrods, but something is up. Don't trust all the parts to fit properly.
