No, I'm not sure what those holes are used for. (I don't think they are)
The liner goes up and over that top, and down the inner (seat compartment side) and is screwed to the vertical face of the divider.
Then when the upper part of the rear seat is installed, the seat covers the screws.
Or in the case of a fold down seat, the divder panel covers the screws.
And the rear speaker cover goes over the top of the liner as well.
