A new gasket set should have the rubber seal that goes between the intake and the timing cover. When installing an intake install the bolts to where the bolts are in but not tight. Then tighten the bolt that pulls the intake against the timing cover. This will seal the water passage between the manifold and the timing cover. That is the reason for the seal being there, otherwise it will leak profusely!
