The frame mounts are on the correct side it's the insultor pieces that attach directly to the engine block that I'm having problems with. When I ordered the motor mounts they had the same part number so they couldn't be side specific (they are visually identical also). On the header note, I will be replacing the existing ones (Dynamax\BlackJack Headers) because of ground clearance issues (after lowering car) with Ceramic Coated Hedman Headers (Summit Part Number: HED-35276). I was looking at the Long Branch Manifolds but I don't want to spend that kind of money.
Glad you re-kindled this thread, as I'll be dropping a new block in shortly and had more mount questions myself. The thick rubber mount set one of our FGF friends here sold me afew months back are identical, no difference, and are marked with the same part number. I had always thought one was slightly different from the other.
In either case, I kept all the original mount pieces that came out when I pulled the engine earlier this month and took plenty of pics.
When I get to the point where I'm reinstalling, I'll post how it goes here.

I would suspect the front end damage or misalignment in the frame as the problem. There is no left/right mount. I don't know if there is a difference in the mount to frame supports.
You have multiple issues that come onto play: The welding of the frame--why weld in chebby mounts when cramaro mounts interchange?--the obscure mention of chassis repair on the car and the obscure mention of collision damage on eigher your car or the donor car. I would foucs on these issues more so than the mounts themselves.
I believe Amervo is correct. The original car had all the damage. That is why I chose to replace the subframe...just to far gone in my opinion. The disassembly of the front end revealed earlier accidents to the front of the car.
My guess is they welded in the Chevy motor mounts because they ran into the same problem I had...headers hitting the steering box (maybe pre-accident?).
I'm buying the Hedman Headers mentioned earlier. I've seen these installed on another Firebird and the fit is great (plus I will have some ground clearance).
Here are my existing headers (you can see the lower frame rail in the upper right of the picture...above the collector):
